The Ecclesiarchy propagate the worship of the 'God Emperor' as they so call him, this religious credo being the driving force behind the Imperium (though Space Marines don't buy into it, revering the Emperor as a superhuman but not divine). From this cult style worship sprang the Ecclesiarchy. However, worship of the emperor began to take on very religious overtones during his lifetime, growing after his internment into the Golden Throne.
The Emperor is supposed to have banned all worship and idolatry - it was a big thing for his crusading forces to stamp out organised religion and spread true, secular enlightenment.
